"Sir, I wll not come today because I feel ill."
If you wanted to use your sentence it would be:
"Sir, I am not going to come today because I am ill."
Either one works, although the one above is more concise.
Its not correct to use since over here.
Since is a point in time which is past and is not now. Its generally used to refer to a period of time, as in: I have been ill since monday.
Here you want to say that you are not going to come today because of some reason. The sentence should be : I am not going to come today as I am ill.
A better way would be to say: I will not be able to come today as I am not well.
I pretty sure that is incorrect. A correct way to say it would be "Sir, I am not going to come today because I am ill."
Sir, I am unable to come today since I am unwell.
