the only difference is the type of units that are included in s.i system and in the c.g.s.system ... the basic standard now a days that is followed is s.i. system . it was early days that c.g.s. was the standard that was followed bt now for better convenience of units among different countries we use si. system.. moreover it depends .. for eg. if we want to have calculate work in cgs system, we need to have force and displacement in cgs. bt basically in daily life and at present s.i. system is the standard syatem.... we just use c.g.s somewhere for our convenience ..for eg. cm is a gram is a smaller unit than kg therefore we use gram sometyms in case of a small quantity, kg wont be suitable unit to be used there though it is a s.i. unit and gram is a c.g.s unit .... :) ...
